I would like to generate a Custom signup form for my affiliates that will insert their info into the email courses that someone signs up from their site. If in the form I use <input type="hidden" name="custom1" value="their info"> will this work & if it does will the people that they signup receive only emails that contain their custom info?

You could track who refers a subscriber with a custom field identifying your affiliate.  Unfortunately, emails cannot be crafted "From" other users.  This is possible with ListMail but tricky, it would require you to disable your regular welcome messages and send them from a custom script that runs after signup.  Future emails could not easily be sent containing your affiliate's info.
